Which Olivia does Peter get pregnant?
The Fringe season finale, season 4, episode 22, "Brave New World Part II," sees the stakes raised even higher as Walter shoots Olivia in the head to prevent her from destroying the world. Luckily, Olivia recovers and delivers some excellent news to Peter: she is pregnant with their daughter, Etta.
Henry Dunham was the son of Olivia Dunham (Alternate Universe) and Peter Bishop. Olivia became pregnant during her time with Peter in the prime universe.
In the prime timeline, Peter was in love with Olivia, but was unaware that he fathered a child with Fauxlivia, whom she named Henry, in the alternate universe.
Eventually, Peter and Olivia get together. On the other side, Fauxlivia has Peter's son, Henry, and Walternate uses his DNA to activate the Machine that was built for Peter.

Fauxlivia's love for Peter culminated in an unplanned pregnancy – one that nearly cost her life due to a deadly genetic medical condition.
Peter and Faux Olivia never met to conceive that child and the child had very limited effect on the world and does not have the same resistance from erasure that Peter did. Why Was Fringe Cancelled? Falling ratings and an expensive production are to blame for Fringe's end after Season 5. Due to declining viewership by Season 3, the Fox Network moved Fringe to the "Friday Night death slot," which is often attributed to the failure of shows.

Walter shoots Olivia in the head with a shotgun, completely disrupting the collapse of the two universes. William Bell 's plan of a new world is ruined, Bell rings a bell and fades away as Walter hesitates to shoot him.
Peter tells Walter he'll never understand him, but forgives him because he has travelled twice to another universe to save his life.
Committed suicide in the year 2000 over guilt of raising the abducted Peter from a parallel universe and convincing him he was her son.
